Some background information about Ecu Remapping (Rom Tuning):
Most tuners shy away from factory computer reprogramming and most of the time it is caused by their lack of understanding the system itself. If ecu reprogramming was easy than everyone would be doing it, but in reality there is far and few people that can actually do it.
The trend has gone towards aftermarket standalone systems and piggyback units. This is mostly because they are much easier to use and generally have a help line that the professional tuner can call and ask someone for help.
As a Skyline owner you must consider what your vehicle will be used for, 100% track car or 10% track and 90% street. If you have a dedicated track car than standalone is a good consideration due to logging features and additional inputs and outputs that may be needed for external systems that the vehicle requires on the track.
One of the most important reasons why Factory ecu reprogramming is so reliable is because the base ecu has gone through severe development. Nissan Spent countless millions and large amounts of man power to create an ecu that is reliable and can perform. No offence to standalone systems but i doubt they have the same resources as Nissan.
Our japenese tuners have a long and prooven track record of making 1000hp with the GTR Factory ecu eg. Top Secret R33 GTR, im sure money wasnt an issue with that build!
